Giygas/Giegue. No idea why but I just seem to like his character design throughout the first two MOTHER games, that is if you can count the very essence of mental trauma and madness as character design. This became especially true when I realised almost all of MOTHER 3 was Giygas's fault when I thought about it.

Well off that list, Pit is probably the best character objectively. Nintendo also has a lot of great characters in their RPGs that are overlooked for sure.

As for the more classic characters though, probably Link. Which one though? I dunno, all of them because why not.

Samus.  I love her story and she's one of my favorite characters of all time.  I prefer the Zelda games I think but Link isn't as much a character as he is a reflection of the player so as a character I prefer Samus.
