So, I will plead my case for Samus Aran. For those of you who don't know, SHE is the female hero of the Metroid series... Metroid, Metroid Prime 2: Echoes, Metroid Prime 3: Corruption, Metroid Prime Hunters, and all eleven Metroid games.
So who do you think is the best video game hero?

None other than the true underdog of the Mario series himself, Yoshi! This happy-go-lucky dinosaur may be cute and cuddly, but he's a dangerous predator and can put up a hell of a fight. Just ask Bowser how many thousand soldiers this guy has feasted on.
Despite his no-regrets attitude towards murdering Bowser's forces, Yoshi has an incredibly kind heart and strongly believes in peace, justice, and helping others out however he can (these are traits common to most Yoshis that we have seen, by the way - much like how humans have a degree of natural aggression hardwired into them, Yoshis seem to have a similar degree of benevolence hardwired into them). Look at all the times he has thanklessly let Mario use him as a running footstool to clear the most formidable of pits. Eight of his predecessors risked their lives to cross Yoshi's Island, infiltrate 16 hostile bases, and survive a trip through deep wilderness where everything was out to kill them, all to bring a random baby that fell out of the sky to his parents... twice.
You might not be a Nintendo fan, but you've got to at least have some respect for Yoshi and his species.
By the way, I wrote a lengthy two-page essay for my English 10 final exam on Yoshi, and totally aced it.

I say its a tie between Yoshi and Sonic for me.

His character development resembles my life so much it's almost ridiculous. That's why I love him.
Of non-main characters, but technically still heroes, I quite enjoy Princess Garnet and Yuna of FFIX and FFX respectively. Garnet has a sort of resolve and courage in spite of being naive, and a lot of self-doubt and blaming that makes her feel more real. She may seem like your stereotypical weak heroine, but she's actually quite intelligent and well-read. She manages to trick the more street smart Zidane into having some sleeping weed so she can escape to her country to try to talk her mother out of causing war and havoc all over the world. I really feel for her plight, and watch her grow a little less naive on their journey. Garnet has this sort of urge to prove herself, that she can do things on her own. She wants to be treated like a big girl and doesn't want to be defendant on people, which reminds me of me. But feels ashamed when she must depend on people, and guilty. There's a huge weight on her shoulders with the events that happen throughout the game. Also, she can summon. And I LOVE summoners.
Yuna can also summon, and has a similar sort of resolve and determination. She has this need to smile in spite of the worst situations, and feels she has to put up a facade to deal with it. Keep suffering through the bad, keep this pilgrimage alive for all of Spira. She does things for others, not for herself. And in time, develops and learns from Tidus that sometimes, you have to be selfish and screw tradition. She becomes less traditional, but already at the start shows more of an openness towards new things than most of the other characters as evidenced by how she doesn't immediately reject Tidus saying he's from Zanarkand.This openness is also something I admire. She really seems like the dreamer type.
...I really should do FF character analysises. This is really fun.

How ever, Link from the Zelda series is pretty cool.
But i think Donkey Kong and Kazzoie are my favorites.

Technically, because of Yoshi's island and Yoshi's story, he was.

How ever, Link from the Zelda series is pretty cool.
But i think Donkey Kong and Kazzoie are my favorites.
Plus he assists Mario and Luigi in aid of their adventure(s)!

Alys Brangwin from Phantasy Star IV, of course. She has such a profound impact on the life of the main protagonist Chaz from even before the game, taking in a young orphan who would survive by stealing and living on the streets and teaching him how to make an honest living being a hunter. She was much more than a mentor -- she was also a friend, a parental figure, and a role model.
(Big spoiler in tag below)
I don't think any other video game protagonist can stack up to Alys.
