Rainbow Dash: Obviously Lightning McQueen from Pixar's Cars
Fluttershy: Pocahontas from, well, Pocahontas. She could also be Cinderella based on her personality.
Rarity: Duchess from The Aristocats
Pinkie Pie: Definitely Dory from Pixar's Finding Nemo
Applejack: Pinocchio... just kidding. Mater. Kind of like Tuh-Mater, except without the Tuh... Still kidding. Copper from The Fox and the Hound. Yeah, that one.

Honorable mentions: Princess Cadance is Rapunzel from Tangled and Chrysalis is Mother from Tangled, simply because of This Day Aria

Well, I think I could compare Twilight to Sebastian. Relation to royalty not by blood, and knows everything about what's going on, but people don't bother to listen.

If I were to compare the mane 6 to lead roles, I would say...
Twilight -> Belle, for teh smartses and teh book learnin'
Rainbow Dash -> Mulan, for breaking out of gender roles
Apple Jack -> Tiana, hard working
Fluttershy -> Snow White, good with animals
Rarity -> Georgette (Oliver and Company) for obvious reasons
Pinkie Pie -> Had a hard time with this one... maybe Rapunzel? Cuz she wants to go to the big shindig in town?
