what program are you using? Personally I use a program called "XPadder" map one of the analogsticks as the mouse, and the other analog stick as the arrow keys.

I don't use a program. It's a 360 controller, so I just go into the console and it normally maps it for me. Except it's not doing it right, and I can't edit the sticks in separately.

ahh..hm.. I don't know much aboutusing the console to mapa controller, but if you can't et it to work, I'd suggest the program "XPadder" It'll let you map all the buttons to where ever you want, on your Xbox COntroller. I use it for my Xbox controller when I play TF2, Killing Floor, and a couple other games. Works pretty well.There's also online guides to help, if you get stuck.
