      I'm going rather old school on this one. Imagine a corrupt Pony society or gang/cult(union?) that secretly works with the Sea Ponies (yes I went there Sea Ponies they exist) offering sacrifices similar to Gods or the Sea Ponies drag unsuspecting ponies under the water initially suffocating them and then possibly altering/mutating them building a Sea/Land Pony hybrid...? but of course they don't have to be evil unless you want them to they just need to survive any way they can!!
