Here's what I think:
From a critical standpoint, the humor in it throws off the serious moments in the movie. There is some lack of character development in some characters. The pacing is a little bit weird at times. It kind of is a little bit of an average movie in some sense.
I like it for the character of Balto, I relate to him so much. He finds ways to use what others call a curse as a blessing, and is able to save the town and confront the baddies without using violence. The animation is beautiful, and the voice acting is great too. And while it is extremely loosely based on the true story and takes a great many liberties, I like what they did with it. Oh and the soundtrack by James Horner is amazing as well. I have the exclusive expanded edition at home.
The other problem is that critics are very opinionated, and many movies that I think are masterpieces of film were thrown under the bus by critics. Very often that's how things are in this world. People pass over the true gems that are buried because they can only see what is in front of them.
