Season 1: Bridle Gossip for being a hilarious commentary on the stupidity and irrationality of racism and introducing Zecora.

 

Season 2: Super Cider Squeezy 6000, a great Apple Family episode and has the best song in the whole series.

 

Season 3: Apple Family Reunion, my favorite episode of the whole series without a doubt. Very emotional for me.

 

Season 4: Pinkie Apple Pie: An Apple Family road trip, AJ being awesome as always and Pinkie Pie having some of the best character development since season 2 and reminding me of why she was my second favorite pony when I first started watching and how I have liked her almost as long as I have liked AJ.

Season 1:  Dragonshy - cool mini adventure, although I sympathized with the dragon at the end, who was robbed, annoyed and assaulted before becoming hostile.

 

Season 2:  It's About Time - Is that a properly executed closed time loop in a MLP show?  Why yes that is.

 

Season 3:  Magic Duel - high stakes and an interesting solution

 

Season 4:  Daring Don't - Indiana Jones + MLP = win

Season 1- Suited For Success. Also best Rarity episode in the series.

 

Season 2 - Hurricane Fluttershy. Also best Fluttershy episode... this seems to be a running theme.

 

Season 3 - Apple Family Reunion. Tough, tough choice between this and Sleepless in Ponyville or Wonderbolts Academy, so I just went with my favorite pony and the episode that made me squee the most throughout. 

 

Season 4 - Testing, Testing, 1, 2, 3 - Best episode in the series, natch.

Season 1: Party of One. Just an extremely well-told story that explores Pinkie's extremely sensitive psyche, devotion to her friends, and well-woven moral.

 

Season 2: Luna Eclipsed. It's one great romp, but it's also a very relatable one. Princess Luna wants to fit into society and didn't have the skill set to go with it. As Twilight was an outcast herself, she could really related to Luna. And, yes, Luna's S2 design is absolutely gorgeous!

 

Season 3: Magic Duel. It's not the best of the season (Sleepless in Ponyville), but it still holds up so well. It takes the gigantic flaws of Boast Busters and fixes them in a grand way.

 

Season 4: Testing Testing 1, 2, 3. At this point, my favorite overall. Great characterization. Great humor. And a surprisingly deep and serious story with a fantastic moral. The whole community helping Dash learn the test exemplifies the community aspect masterfully.
