Well, in such a story there are near endless characters you could make this story about, and with it spaning such a lage amount of time (from the induction of the magical engine capable of escape velocity to a collaberation of several nations to create a massive torch ship). A good way to begin would to have some sort of protogie (although this option can be rather cliche) and just detail their journey from a young filly who dreams of the stars, to a mare/stallion who is one of the most involved and important ponies in Equestrias space program to a old scientist who uses their personal experience to assist the future generation and helps build the interstellar ship. It could chronical not only their life (and allow for more interpersonal moments like the ever present love and loss) but making them an integral part of the program would also allow you to chronical the development of the program as the character grows with it.

I even have some characters who within the narrative do exactly that. A young colt and a young filly (seperately) become Directors of the spaceflight program (at different times) both inspired by important events happening earlier in the program's history.

The most pivotal characters that set all the events in motion are supposed to be already young adult/middle-aged at the time of Friendship is Magic. Two of them are former Wonderbolts, though they are not named characters that appear in the show.
