Maybe a story can involve searching for some ancient book belonging to Clover the Clever or an artifact from one of the others? Not sure of specifics but I think it could be interesting. Since we don't see much other than Ponyville and Canterlot, we haven't really got all that much knowledge of the surrounding area. I think it'd be an interesting concept having it under Canterlot, but I was just under the impression it was a random cave from thousands of years ago! Now with more added tea leaves! The same magic that melted the hearts of the three bad ones and defrosted everything was the same magic that created a seed that was planted. The seed later grew to be the tree of harmony. Things supporting my headcanon: That was where the three good founders decided that they are all ponies and should get along. There were six founders. Six elements of harmony. The tree of harmony has been the basis for the protection of Equestria. The elements of harmony are from the tree of harmony. They were used to defeat enemies. The rainbow powers is from the tree of harmony, too. So the tree has protected Equestria. This is just a headcanon though. This would make Canterlot under 1000 years old. Despite it's appearance, it is one of the newer cities of EQ. It would make sense for the original capital to have been where the nation was founded.
