I'm surprised South Park hadn't touched FiM yet

I highly doubt they'll do one. Out of all the issues to tackle, I don't see why they would prioritize MLP as something to talk about for 22 minutes. What would they say anyway? "Target demographic doesn't matter"? "Don't be an obsessive fanboy"? That seems awfully petty in comparison to "Hate crimes are a hypocrisy" or "Religion shouldn't matter as long as it teaches good morals".

 

The only MLP reference they've made is in The Stick of Truth, where the description of the horseshoe face paint just says "Friendship is magic".
