Judging by her gala dress in season one, her gala dress in Make New Friends But Keep Discord, and her EQG design, I am pretty sure Fluttershy's favorite color is green.

I feel like Twilight's favorite color might be blue. I am mostly basing this off of the Gala dress though. Blue just goes so well with her! Blue is my favorite color as well so it would be awesome to match. Another favorite of hers could be gold though. Perhaps a combination of gold and blue.
