We never saw her first reaction to eating pizza.  I'm sure they don't have it in Equestria, so it must have come as a completely new taste for her.

Frankly, Twilight was worried about not coming up with a good musical counter-spell, since the rest of the girls assumed that it would be easy for her. Heck, Twilight subtly pointed it out to Sunset during the Midnight Talk: "Just because everyone expected something from you doesn't mean it's guaranteed to happen", although Sunset was more worried about how the School still see her as a troublemaker to fully notice Twilight's trouble.

The pizza was a excuse to put the spell away until the middle of the night.

Her mind was focused on getting that counter-spell ready so she was oblivious to the fact that Pinkie had ordered pizza. We know this as everyone else dashed off while she remained on the bed pondering over how best to counteract the magic used by the Dazzlings. I have a feeling that Twilight enjoyed the experience though I suspect she went with the vegetarian much like Sunset would have done given what they both are.

Yes, she was focused, but at the same time did she even know what pizza was?  There are a lot of first that we didn't get to see that would have been fun to see.  We saw her reaction to the computers and the net in the library, she took in it stride when Rainbow showed her the smart phone vid of herself ponying up, I would have liked to have seen some more surprised reactions from her.  Cars for a start.  She road in a limo, that alone must have been an experience.

I know this episode came much later after Rainbow Rocks but...

It is a good question if Twi ate a pizza with meat though  . I know Sunny doesn't have a problem with eating meat

  Didn't remember that, thanks.  I wonder if Twilight introduced pizza to Equestria?  That being the case  wonder what else she could bring over.

Also if you pause at the right time you can clearly see that is has pepperoni on it, except I don't know if it's meat or vegan.
