This is quite tough. If this were about listing the worst in terms of quality, I can answer that. But listing episodes I despise is much different and harder.

1. The Crystal Empire (how the plot was centered on Twilight having to save thousands of lives as a "test" drives me up a wall. Not the worst episode of the season, but I hate it.)
2. Princess Spike
3. Fame & Misfortune
4. Owl's Well
5. Newbie Dash
6. PPOV
7. Rainbow Falls
8. Somepony to Watch Over Me
9. Flutter Brutter
10. Mare Do Well

Aside from #1, they can be arranged in any order.

Dishonorable mention: EQG1. Not an episode, but I hated its broken storytelling, characterization, and "worldbuilding" a ton from the start.

My two most HATED episodes are:

01 "Flutter Brutter"

Nothing can redeem Fluttershy's brother in my eyes. The hateful jerk willfully DESTROYED his father's cloud collection, so he could claim a place to live FOR FREE because he's a dead-beat. I quite literally hate his character.

02 " Applejack's "Day" Off"

The first half showed how smart Applejack is. The second half informed us that, no, she's a really-really stupid moronic idiot!

 

Here is a fact. I will never watch these two episodes ever again. Once was more than enough.

If I had starting watching the series on either of these episodes, I would have rejected the entire series and never become a fan.
