I particularly love this moment on the train to Griffonstone when Rainbow Dash talks about Twilight's guidebook.

Twilight, in the very first episode serving herself a glassful of hot sauce when ponies decided they'd make a party for her regardless if she liked it or not.

I'm also going to say Twilight's Seven as a whole is one of the funniest moments in the series for me.

In a kinda weaker episode from Nick Confalone, "The Maud Couple", we have a scene that breaks out laughter because of Tara Strong's excellent performance:
