Depends the way you want to approach it, either from the top down or the bottom up

 

If you want to start with a design and build their characteristics around them, a basic place to start is with a pony creator, Pony Town is a recent one that give you a basic pony maker to try and make a basic outline of what you might like them to look like, and then sorta build their characteristics around that design.

 

If you want to approach it from the other end you would want to sorta figure out some basics their personality or character traits, thing like what they do, their special talents, and other such things, then you can more easily build a design to fit that.

Pony town gives really low res avatars though, which is fine for pony town, but not so much for MLPF or Discord - I would suggest a more full featured pony maker. I prefer General Zoi personally, but now that flash has been removed from browsers, it is a little harder to find. It is standalone-friendly though, so works in a standalone flash player, or from local storage if you can still find a flash-capable browser

As staying G4-like isn't as much of a deal now, you might want to consider 3D pony creators like

which DO still work in a normal browser, and again, are free.

Thats fine, idea for the creators isnt to get a final design, just a base to start with. Sounds like you got an idea of where you want them to go, so iron out a few descriptions details and you could probably put together a nice framework.
