Rarity is scared of crimes against fashion and such. For a much deeper and more thought out response, I guess she's afraid of letting her friends down.

I believe Rarity is a Automysophobic (afraid of getting dirty).

 

I also believe she is a Atychiphobic (fear of letting people down/fear of failure), though almost all of the Mane 6 might have Atychiphobia.

I think there are a few things that Rarity fears.

First is failure like everyone else has said. Any time her creations don't succeed she is always very upset. However, she is also the only one of the Mane 6 that has ever talked about finding her special somepony and I feel like she's afraid she'll end up without one. She talked about finding the prince at the grand galloping gala, and when she went that was all she was worried about. She also amuses Spike with his affection for her.

Rarity is scared of flying whales. This is now fanon. I expect art of this by monday.

 

And I don't blame her. Flying whales are serious fucking business. You're just walking down the street, minding your own business when BAM whale out of fucking nowhere, demanding to know if you've seen any flying krill go past today.

Hmm, heres a thought. Say that Rarity, in a way, fears herself the most?

 

Now we all know that she is a perfectionist. She has her isms, her hangups, and a nasty temper at times. But at the same time, she knows she's supposed to be a role model: Generosity, a good friend, a good older sister... But at the same time, she has all these neurotic behaviors that make her one of the less consistently nice and good members of the Mane Six, and with her social skills she's aware of this. I speculate that this could be a reason for her constant personality swings between episodes; in doing this she's trying to find the appropriate balance of aspects of herself that will make up for and tone down her heavily flawed character.

As in Suited for Success she seems to value her friend's thoughts and approval, to the point where her generosity pilots her to do the task numerous times if need be, just to make them happy. So yeah, failure to do that.

Rarity would fear, well, not being able to live up to her friends' expectations, or anypony else for that matter.

But I would rather you change Applejack's fear, being afraid of disappointing anypony. The Last Roundup suggests that she was so ashamed after not getting all the ribbons that she wouldn't come back to Ponyville, afraid of presenting herself as a failure.

As shown in Suited for Success, the thing she fears most is being publicly embarrassed especially as a fashionista.  After nearly falling to her death on several occasions she has built up a tolerance (Sonic Rainboom, Secret of My Excess, Return of Harmony)​.

 

She doesn't have The! Worst! Day! EVER! nearly as much because she has had a few really bad days & learned the difference (being kidnapped by Diamond Dogs, publicly ruined by Hoity Toity, running for your life (& maybe your soul) with Sombra on your ass & gaining)
