I don't find Fluttershy's behaviour cute, I find it cringe-worthy due to her painful shyness.

Pinkie acts off the wall rather than cute...

Rarity isn't cute at all. She's a little...snooty.

Rainbow Dash couldn't be cute if her life depended on it

Twilight isn't really that cute either, since she's so logical all the time.

 

I suppose Applejack is a little cute in the sense that she's modest, and we've seen her shy away and kind of blush when people praise her work.

Of the Mane 6, Twilight wins for adorkableness, her shyness, and her singing in "Winter Wrap Up" got her points, too. Pinkie Pie comes in close second for her fun-ness.

 

Of all ponies in total, then I think Applebloom and Scootaloo are about tied.

Sweetie Belle. It's not really a contest if we're really talking about who's the cutest. Fluttershy's cute, sure, but that's more of a moe kind of cute only understood by Internet denizens and otakus. Sweetie Belle has a more... universal appeal.

For me it has to be Fluttershy, Apple Bloom, and Sweetie Belle. Fluttershy because she's sweet and kind, and she seems to be part squeak toy, Apple Bloom because of her country accent, her loud mouth, and her impatient desire for getting her cutie mark, and Sweetie Belle because of her occasional derpy moments, and dat voice crack.
