Actually it was a nod to a tweet she made before Magical Mystery Cure (S3E13) where she said she included her favorite background pony in the episode.

It is actually Derpy and she included her in the last episode because she had been neglected during most of the third season. You can see her at a couple of places including at the crowd's feet during Twilight's coronation ceremony.
