Didn't Celestia say at the beginning that if any of the Mane 6 went, then it would mess up the alternate universe? Wouldn't there be a second Pinkie Pie if she were there, and wouldn't she say, "HEY TWILIGHT!" if Twilight were to find the pony Pinkie? I'm pretty sure the "just a hunch" is just a joke and a easy way for the rest of the girls to find out what happened to Twilight. I mean, if Twilight hadnt confirmed Pinkie's theory, nopony would've believed her.

Pinkie Pie is Pinkie Pie. She knows all. I'd put it down to Pinkie Sense, the magical ability that allows Pinkie to see things that nopony else sees. I don't think she went through the portal at all
