The roots of the Changelings are explained as Chrysalis returns and overruns Equestria with a much bigger army, which the Mane 6 must ally with Celestia, Luna, and Discord to defeat. The Elements of Harmony are destroyed in the battle, until (unknown to Celestia and Luna) the Mane 6 bring out the power from within themselves, since friendship is magic and you don't need a bunch of necklaces to represent it.

 

To add some dramatic impact, we can always up the ante with a season-long plot arc wherein Celestia's rule becomes increasingly authoritarian, until it's revealed that she's really Chrysalis in disguise and the real Celestia was imprisoned quite some time ago.

An evil force brings back the villians, corupts the reformed ones, and for the hell of it, brings in a few more because why not? The element bearers go forth to vanquish them...but cannot. They have become detached from their elements (either by said evil force, or simply time). Their last hope is to pass on the elements to the next generation (new ponies entirely or perhaps relitives, maybe a mix?) before it's too late...

...or fausts idea. That works too.

An interesting question to pose most definitely.  As is sad to think about yet as you say it is inevitable.  So how would I end the show you ask?  Let's just see here...

 

Princess Celestia and Princess Luna hold a large festival for the Mane 6 but the reason is unclear.  They then bring the girls in for a private audience.  Celestia reveals everything is set for their farewell.  Twilight questions what she means.  Luna reveals she and Celestia are planning to leave not just Equestria (as I think Equestria to be just a kingdom), but the world itself.  Gasps elicit from the girls as they begin to panic and frantically ask questions.  Both princesses laugh a bit.  Celestia says they will not be leaving immediately and to calm down.  Luna goes on to say there are other worlds beyond their own and she and Celestia are going to traverse the heavens to find other beautiful worlds.  The questions of course becomes "Why?"  The answer is simple.  They no longer need to stay in Equestria.  Celestia explains that Twilight is now more than able to handle the throne and she and Luna would teach her magic regarding the sun and moon.  Princess Cadance of course, will also assist her with this task.  Twilight begins to panic at having to become the sole ruler of an entire kingdom.  Luna assures her she will not be alone. 

 

Celestia asks each of the others to come forward one by one and present to them an opportunity. 

 

Applejack is given the opportunity to become the Lead Agricultural Counselor in Equestria.  She will manage all the earth pony settlements that produce food and oversee distribution of resources. 

 

Rainbow Dash is given the opportunity to become th Executive Weather Forecaster, a position that is the head of all weather management in the entirety of Equestria.  Celestia appreciates Dash's speed, but also states RD has a quick mind as well and has good intuition.  She knows Dash wants to be a Wonderbolt and offers to give her time to think.  Dash immediately accepts, throwing Celestia off-guard, and simply agrees with Celestia about her good insticts and quick thinking so she didn't need time to think about the offer.  Dash isn't too sad about not becoming a Wonderbolt because she knows she could be one, but this opportunity would give her a lot more ability to assist Twilight, whom she will always be loyal to.

 

Rarity is given the opportunity to become the Voice of Equestria.  Celestia laments the fact she is not always able to hear the plights of every pony in Equestria and she is not always able to hear what others have to say.  This role will allow Rarity to change all that since Rarity will have the best interests at heart for every pony.

 

Fluttershy immediately declines the offer before Celestia even tells her what it is.  However she changes her mind when Celestia "accepts" her refusal.  Fluttershy is given the opportunity to study the Everfree Forest and be allowed all access to it (some headcanon here, but I'd think since it's so dangerous Celestia probably has an "off-limits" decree on the place, or at least the deeper portions of it).  Celestia acknowledges Fluttershy's ability with animals, but Celestia thinks Fluttershy has a talent for understand all life in general, not just creatures.  Ponies fear what they do not understand and nothing is less understood than the Everfree Forest.  Fluttershy will be able to learn about it, both the creatures there and forest itself. 

 

And finally Pinkie Pie.  Pinkie Pie would be given the opportunity to become the Royal Ambassador to other countries.  She would make the perfect spokespony for Equestria due to her unparalleled ability to connect with others. 

 

Whether or not any of the girls accept their role is completely up to them.  However, I would think they would all accept as in some way, they would be helping Twilight out.  In the end, although they'll be further apart, they've never been closer together.

A several-year-long buildup of each mane 6 pony achieving their life-long dreams, all the meanwhile they grow distant and fall out of touch with their friends. After they fulfill their destinies, they realize just how badly they each miss their friends, and arrange to meet one last time in Ponyville.

 

They meet, exchange stories, and party the night away. Then, when daylight breaks, they say their goodbyes and go their separate ways.

 

30 years later, a stroke of fate finds them all on business at the same restaurant in Canterlot. They catch glimpses of each other, but never find the time to sit down and talk with the old gang. At the very end, Pinkie Pie notices Twilight leaving the restaurant, and quickly ditches her work to give her old friend one final goodbye cupcake. The two hug silently, and Twilight leaves.

 

After that night, none of them ever meet again.

After the CMC become the new elements of harmony and free equestria from the terror of a reincarnated kingg sombra abd queen chrysalis it flashes foward like 5 years in the future abd shows them all along in rheir lives, like twilight and flash sentry havung their iwn kingdom and a baby, RD beinng captian of the wonderbolts, Rarity being the most famous fashion designer in all of equestria and so on abd rhen still having their friendships abd possibly all their kids, well who had them anyways playing together show possibitly for new beginings.

Twilight would finally pass Celestia when it comes to magic. She would probably become ruler of all of Equestria one day but I think they'll start off by just giving her a kingdom.

 

First off, have you not seen how utterly useless Celestia already is when it comes to magic? Watch the season 2 finale, she gets stomped on and twi and her friends have to save the day (again) because apparently every time there is a disaster in Equestria the Princess of the Sun has a convenient appointment to visit the doctor's and can't make it today.

 

 

I don't have anything for Fluttershy really Any ideas?

Flutters could be the Royal Grounds Caretaker in Canterlot when Twilight becomes Princess of Equestria, and the animals might actually visit her rather then make her go into a rage (see The Best Night Ever).

 

Those are my thoughts though, so if people have a problem with me bagging out Celestia, yes, I know she's cool, she is ruler of the Sun, blah blah blah she's useless. The End.

I was thinking about something like the Tapestry episode of Star Trek The Next Generation.

 

Twilight Sparkle over uses her horn which causes it to shatter into pieces. It crushes her. "Some character" offers her a chance to actually avoid that fate. In the past it was revealed that Twilight was in a magic duel against a jerk unicorn. Their magics collided which resulted in cracking her horn. So Twilight takes up the chance to go back in time and avoid the magic duel. Her horn is safe. Then when she returns to the present, she finds her place in the world is different. For one, she's no longer Celestia's apprentice.

Celestia gets killed in a battle against a bunch of Nightmare Moon clones, Twilight loses her mind, and the rest of the Mane 6 merge together into a planet-sized mega pony with godlike powers. Then every pony in Equestria hallucinates their greatest wish coming true before melting into orange goo.

 

All of this happens while a slower, sadder version of Pinkie's Smile Song plays in the background.

maybe something cheesy and cliche  like a final scene where an older Twilight looks at the first picture of when she met her friends, then she goes to a party celebrating the anniversary of when she first met them all. Then the a photo showing the whole main cast together smiling. Probably throw in bunch of recognizable characters, even a discord cameo.
