The S.T.A.L.K.E.R. series was never really that creepy, but had some great atmospheric music.

Surprised nobody's mentioned this lovely song yet.

 

 

The Pokemon Tower scared me as a kid. Music didn't help with that.

Doom 64 was a great game. The music was a far cry from the other versions by being more creepy and brooding. This one is my favorite with those groans, possibly from babies. It has no official title, it's just the song for the 12th map, which is called "Altar of Pain".

 

 

I've never played Silent Hill, but this one is all nice and creepy.

Echo in the Night from Resident Evil 4:

 

 

That track does a great job at summarizing that game's incredibly eerie atmosphere and the track kicks in at one if the creepiest parts of the game. That game had a very unsettling soundtrack overall.

Don't suppose anyone remembers this old gem? The atmosphere in this series always creeped me the heck out!

 

 

 

And as for atmospheric music, I don't think anyone can forget the Tomb Raider series for that.
