Serenity was once a normal mare, how-ever this mare was terminally ill and didn't have much time left to live. It just so happened though, that through the miracle of magic and science, there was this radical treatment, where a pony's conscience can be transferred into a cyborg body. Choosing to want to live as a cyborg and not die just yet, Serenity chose to go with the radical treatment, resulting in her being a cyborg.
