Getting to speak with someone who actually got bullied would be a nice start, as it would give you a good idea of how it felt.

Don't write her as a Mary Sue.  This comes from someone whose only fic to date stars Derpy as well, in a somewhat similar situation.  She needs to be believable, and that doesn't just mean in the way she behaves; it can't be that every single pony she comes across (except for even just one) is a complete and total jerk to her, it can't be that the bullies do the most outlandish things to her and get away with it.  The levels of and amount of bullying have to be believable, something that someone could actually encounter; if it's too much, no reader's going to buy it, it'll just come across as using Derpy for a sympathy punching bag.  That doesn't mean that you can't have her get down in the dumps, trust me, you can, but you have to put her in scenarios where ponies would more likely react very negatively to her.  One good way to do so is having her mess up around ponies she doesn't know; friends or even neighbors in Ponyville, unless they're total jerks already, are unlikely to react very negatively to Derpy messing up at something since they know her and care about her, but somepony who doesn't know her at all has no reason not to get mad if she messes up in some way, since there's no emotional connection to her and they don't know about whatever physical limitations (in your story) she may have.

I would let her get on an adventure with Doctor Whooves and she saves him near the end. Give her a place where she is special, where she is needed.

That's a possible way, but writing anything that involves relations between a character and the mane 6 can be extremely difficult. Coming from someone that has also been bullied, I think Derpy should learn that ponies are just not that nice and caring, and become less affected by their comments. This may seem harsh, but that's what I ended up into.
