Looking for feedback on a story idea

I have just had a very odd thought for pony fic. It's a cross-over of Parasite Eve and MLP FIM, but not possibly in the way you'd expect (primarily because it has hints of the premise of conversion bureau in it.)

 

A group of scientists studying the Neo-Mitochondria phenomenon and the incidents involving them (The Manhattan Incident, and then the Neo-Ark Crisis) They also look at the growing instability of the world, as well as the damage that humanity is causing to the Earth.

 

They decide to begin doing genetic experiments with Neo-Mitochondria, trying to create a species that lacks the aggressiveness of humans but possesses human compassion, a species that can help humanity protect themselves from each other and the Earth. After a number of failed experiments, resulting in some surprising mutations, they succeed, and the group creates the first Alicorn.

 

Naturally, one of the scientists gets dreams of grandeur and insanity, and decides that simply creating a species to help reign in humanity's problems isn't the answer, but to instead force all of humanity to undergo forced evolution, transforming humanity and removing the source of the worlds problems.

 

Enter Aya, who with the help of the first Alicorn and friend of the rogue scientists, work to stop the madman's master plan from occuring. This time though, they are unable to stop the bad guy from executing his plan, unleashing a virus across the globe that begins to transform most humans into oddly shaped (and colored) ponies, while some change into strange creatures right out of mythology. Even the scientist transforms after injecting himself with a large portion of the virus, becoming a deformed and mismatched creature, who then decides to call himself "Discord"

 

Aya and the first Alicorn are then forced to do battle with Discord, and using the power of their own mitochondria, defeat and seal him inside a energy prison in the depths of his secret labs.

 

While Discord has been defeated, chaos reigns on the world as humanity begins to spiral to near extinction, while the various new sentient and semi-sentient races fight each other across the globe.

 

The Alicorn and Aya then say their goodbyes, as Aya goes off to track down any who like her, already had Neo-Mitochondria and are therefore immune to the virus Discord unleashed, in an effort to keep humanity from vanishing off the face of the earth, while the Alicorn goes out to try and help her fellow pony-kind find and create the harmony her creators wished them to create from the very beginning.

 

Cue time skip, several thousand years later or so, and you have a pair of pony scientists stumble upon an ancient facility in the rocky mountains, where they accidentally unleash Discord from his prison, and whereupon he goes off the spread chaos across all of the continent. And of course, you can figure out the rest of it.

 

Yeah, the idea could use some fleshing out, but the premise I think is certainly interesting. Anyone have any thoughts that could be used to flesh or expand this idea out?
