The basic plot of the story is that the two are born in a kingdom far away from Equestria. A land where humans and ponies coexist, not always peacefully. Celestia becomes the faithful student of a Unicorn princess, but when her human adoptive brother seizes power, the two flee to Equestria to form a resistance movement. Tell me what you think! That said, I think it could be interesting. Though, you may have to address humans being in Equestria, either explaining why they're not around anymore and not mentioned at all, or make it and alternate universe kind of deal. To answer your question, yes there will be humans in Equestria. In fact it makes sense as many of the tools used by ponies look so awkward to use that they could only have beenade by/for humans. It was less of a question, and more me saying that's something you may have to address at some point, haha. A past that includes a species/kingdom missing in the present (or not talked about) will have to address what happened to them between those two points in time. --Or, as I said, establish that it's a past of an alternate universe.
