I have a idea for a theme to use and it would revolve around the time lapse of the characters as they develop to the current ending. With Twilight, I say that the opening episode, Lesson Zero, and the season openers and finales are a good start.

 

Applejack has all of her s1-s3 episodes, really, but particularly note the development from Applebuck Season -> Super Speedy Cider Squeezy 6000. I'd also throw in the Season 4 premiere.

 

Don't know too much about Pinkie or Fluttershy. Haven't examined their arcs as closely. Party of One is DEFINITELY relevant for the former, though.

 

Rainbow Dash has a lot of good material. I personally have a fondness for her arc Mare Do Well -> Wonderbolt Academy, but you've also got the obvious Read it and Weep -> Daring Don't.
