Maybe a problem with the rainbow factory in cloudsdale? Or maybe something happened to one of the pincess's of the moon and sun... And now either the moon or the sun, depending on which princess, is on a collision course with equestria?

My only other idea for season 5 is only appropriate at the season finale, where the Mane Six all combine the Elements of Harmony to form a giant magic equestrian figure to defeat a new, really powerful villain, one of the most powerful Ponyville has faced.

Maybe just maybe something dark can happen like one of the mane 6 gets kidnapped and they have to find that certain one.
