Rainbow Dash - I originally thought of Agumon, but Gabumon would be perfect for RD. Gabumon is unbelievably loyal and might be a calming influence when RD gets ahead of herself.

 

Applejack - Palmon. The crest of sincerity and the element of honesty would be perfect together! Plus Palmon is very down to earth just like AJ.

 

Rarity - Gatomon. Like Rarity, it is easy to underestimate Gatomon based on appearances, especially as Gatomon is a very small Champion level. However, both possess unexpected strength that might be otherwise hidden by their beauty. Plus Gatomon is a cat and Rarity has Opalescence..

 

Twilight - Tentomon (crest of knowledge). Izzy and Twi can both be rather obsessive, Tentomon is a perfect companion for providing the occasional reality check.

 

Fluttershy - Patamon. The baby of the group who would benefit from being with someone as caring as Fluttershy. Like Fluttershy, Patamon's cuteness hides the strength that lies within. Plus Angemon and Angel ..

 

Pinkie Pie - Gomamon. Both are the jokers of their respective groups. However, their humour is not all that defines them. Both are reliable, Pinkie goes to great lengths to provide for her friends and those around her. I can imagine Pinkie would love Gomamon's 'Marching Fishes' attack, it's just as random as her party cannons

I'd actually pair up each mane 6 with a Digimon who's crest matches their Element.

 

Twilight Sparkle/ Gabumon- Princess of friendship gets digimon w/ the crest of friendship

 

Rainbow Dash/ Agumon- Rainbow maybe loyalty, but one of her greatest strengths is her courage. Thus, she gets paired w/ Digmon bearing the crest of courage. 

 

AppleJack/Gomamon- AJ has been described as the most reliable & dependable of ponies. So she gets paired w/ the crest of reliability and it's digimon. 

 

Pinkie Pie/Palmon- Pinkie Pie is pretty genuine w/ how she interacts w/ ponies. So it's fitting that she get's the digimon holding the crest of sincerity. 

 

Rarity/Biyomon- Rarity does everything she does out of a passion, affection and adoration for those around her, so she gets to be paired w/ the digimon beholden to the crest of love. 

 

Fluttershy/Wormmon- You forgot there was a 9th crest didn't you? The element of Kindness gets paired w/ the holder of Crest Of Kindness. Plus their personalities complement one another. 

 

Sunset Shimmer/ Tentomon- Sunset was ultimately redeemed by her willingness to learn another way, and so she embraces the crest of knowledge and it's digimon

 

Starlight Glimmer/ Gatomon- Starlight was stuck in a dark place for all her life, and it was though her consequences being brought to light, and being shown the light of a better path that has her be paired w/ the crest of light and it's champion. 

Spike/Patamon- The two runts are perfect for eachother. Spike at his best is the one to not give up and always push others to do the same. He has hope, so it works that he works with the bearer of the crest of hope.
