I personally use Freemake's, as it can also turn video into audio and has a pleasant user interface. The audio conversion I wouldn't really recommend, though, because it seems to degrade it. I usually use my video editing program, separate the audio from the video, and edit away.

I can personally recommend Avidemux very highly. One of its great features is that it can actually cut videos losslessly, by physically cutting out the frames you discard instead of re-encoding the video without them. It also functions great as a format converter.

 

If you feel comfortable with CLI's, though, it's hard to beat FFmpeg. It has a wicked amount of features for working with audio and video files, and is extremely fast and reliable.

^This is a good suggestion. Freemake is simple and easy to use, but I'd also suggest MediaCoder if you want even more control. It can import/export virtually everything (there are a few missing codecs which make me scratch my head), but all in all it does a pretty good job.

NCH Video Converter is really good. It even takes some special formats, like DVD formats from older camcorders. I believe it's free for 14 days, but I had it longer than that and it never charged me money or prompted me to download by stopping my usage of it.
