Hm... well there's Minecraft pony mods, many free (non downloadable games) on random sites, and the like. Search for "my little pony online games" on Google and some should pop up.

I would suggest Fighting is Magic, but that got taken down. There is a Left 4 Dead pony mod. Also Garry's mod you can have pony rag dolls.

Not sure if they count, but there's a lot of romhacks of existing games too, like Pony Fantasy VI or the A Link to the Past hack with Derpy.

 

I've already the original game, so I might consider trying it out(though I'd prefer seeing one of IV myself...)

 

I'm not sure about original games, though I kinda want to try My Little Investigations too

Someone took the source code and managed to release the game Fighting Is Magic: Tribute Edition, actually.
