Not that I'm a super hardcore anime fan but my most chilling moment comes from Kino's Journey where...

in the last episode the volcano erupts and destroys that town with the lovely super friendly little girl accompanied by Hermes describing how the townspeople have all just been horribly vapourised.

 

 

There's probably some other chilling moments but I can't think of them right now.

My favorite anime moment is by far the fight between Meruem and Netero in Hunter X Hunter.
