An inconsistency in Equestrian history

During the Hearths Warming Eve play it says the ponies fought each other and founded Equetria. Where are Luna and Celestia? They have clearly been the only rulers in Equestrian history. And if they weren't where are the Alicorns?

If you can recall to that episode where twilight has those flash backs and the tree of harmony. It says that they were the two that stood up for the nation. They were then put in charge after the defeat of discord.  

 

At least that is what I remember

Well, it's assumed that Alicorns are either born or created. Assuming they are born, then Alicorns could not have existed until the three races united and then mated with each other. In the sense that they are created, well, that's where most of us get stumped. No one really knows when Alicorns are created. We saw Twilight become one, but what about Cadence? She was clearly younger than Twilight as an Alicorn. That's why most assume she was born one. We don't know though. So the case of Alicorns altogether aren't particularly explained in MLP at all. Discord, on the other hand, did not come about until the elements of harmony were discovered in the tree of harmony. He was long after the races united.

I have a counter to crossbreeding! If they did that would mean there would have to be an earth-unicorn or an unicorn-pegusis and there isn't to our knowledge. Since Alicorns are a combanation of the three it would also mean that some races are recessive in genes which was shown in the fact that Mr. and Mrs. Cake and there children. But if some races are then why would they all show in Alicorns? And how would that make them immortal or at the least live way longer than other races?

Well, that's partly why I said the case of Alicorns as a whole is simply unknown. We don't really know how breeding works. But technically, Unicorns are Earth ponies and Pegasi are Earth ponies. So when you say they'd have to be all three breeds it's a true statement but Earth pony wise there's nothing you can add to a Pegasus or Unicorn to distinctively make them that other breed. The only place where cross breeding doesn't make sense is when a Unicorn or Pegasus mate.

 

My theory is that Alicorns aren't born. Instead, when you're a Pegasus or Unicorn, Alicorns have the ability to add the one thing they're missing that would make them Alicorns. Since genetics from both species would have to be formed in some way, an Alicorn can bring out the faulty not showing genetic that would make them an Alicorn. If you're just an Earth Pony, I'm not entirely sure. I suppose in that sense you simply cannot be an Alicorn. That's just my theory.
