Well, considering that Magneus is human, he would be under more security than normal. They wouldn't put him in a cell with another pony. They don't know what he can do yet. Considering that, you wouldn't be allowed to be put in another cell either, since the Guard is only going to let Magneus out.

 

The companions actually wont come in for a while. Not at least until Magneus and the guard are out of Equestria. You will be mentioned when you are to come into play.
