in the season finale. that must mean it will be replaced with/restored as the rainbow kingdom. what will that mean for sweet apple acres/the boutique/etc

All of might happen, but then it will be rebuilt, but better.

I wouldn't say destroyed as much as renewed, but it would be interesting if a new, improved, and bigger Ponyville was built in place of the current one if it gets destroyed by the villain. I think a great moral could come out of it as well.

It wouldn't be the first time the town has been utterly decimated. Remember the parasprites and the destruction they left in their wake? It might take a while, but Ponyville will more than likely be rebuilt as good as new.

Ponyville's insurance rates are extremely low.

 

The fact that Cheerilee can just break a door down in Sugarcube corner makes it seem like the town is used to rebuilding.

 

Or the fact that parasprites ate sections of the town.

 

Anyways, it seems like something always breaks in Ponyville. But it'll get rebuilt again.

Moral? what kind of moral could come out of ponyville being utterly destroyed?

About not letting a disaster crush your resolve to rebuild and move on. A lot of other kids' shows have done it, most notably Sesame Street, I believe MLP can actually pull this one off as opposed to the other times they tried to do a "very special episode".
