I remember a game somewhere, and in that there was a force of creatures that was eliminating humanity. Their first targets were the big cities, only moving to the rural areas afterwards. I would imagine Tirek was the same; targeting places like Canterlot, Cloudsdale, and Appleoosa before hitting the more remote places like Starlight's village.

 

Of course the big anomaly is the Crystal Empire, but I have a feeling Tirek is well aware of what happened to Sombra. You do not mess with the Crystal Heart.

I think the omission of the Crystal Empire was more to do with geography than anything else.  I'm sure he would have went there next, and with all the magic in Equestria at his command the Empire would have fallen before him like wheat before a combine harvester.

He could have taken the magic from Starlight's village as well as from the Crystal Empire it's just not implied.

The whole village probably had the emanations of a single pony.  With all of that pony magic already neutralized there would be nothing to draw him there.
