A lot of my favorites including the first Spongebob movie have been mentioned so I'll list off some of my favorites that haven't been mentioned.

Invader Zim: Enter The Florpus was really good and made me miss the days when every other person on the internet had an avatar of Gir.

A Goofy Movie is technically based on the Goof Troop show so it could count? I think most people are already pretty familiar with it, it's a classic.

The End of Evangelion is my all time favorite animated film, and is directly based off and connected to the anime of the same name if that counts.
