If you think about it, dash has more tolerance then any of the mane 6 aside from fluttershy. Her best friend was a griffon, she wanted to be a dragon, and she quickly became friends with little strongheart and the other buffalo. Yet people rank her last -_-

 

I rank Twilight Sparkle lower than Dash, since she also has to play the moral compass/police.

 

Some ponies have thicker skins at times like Rainbow Dash and Rarity with the gossip and Blueblood.

I'd say Fluttershy. She managed to reform Discord and puts up with Angel Bunny on a daily basis. So these are my rankings:

 

1:Fluttershy

 

2: Applejack (Probably the most balanced because she isn't a doormat but still pretty tolerant)

 

3:Pinkie Pie (would probably be oblivious to it even being something bad)

 

4:Twilight (Can tolerate to a certain extent, but just gets fed up after a bit)

 

5:Rarity (fusses over everything)

 

6:Rainbow Dash(RAINBOW DASH AIN'T TAKIN' YO SHIT, BITCH!!!! okay maybe there's a little bit of head canon to that but still seems in her personality, right?)

Applejack. Her stubbornness is more out of pride than lack of tolerance. 

I would've said Fluttershy...but the poor thing is too passive to even tolerate. She just goes with the flow even if she gets a bit stepped on, and that isn't tolerance.

Who wouldn't vote for Fluttershy? 

Rainbow Dash is too hot-headed, loyal, and rebellious.

Rarity is keen to detail and not easily pressured. 

Twilight Sparkle will not agree with something that isn't reasonable. 

Applejack knows what's right and what's not.

Pinkie Pie might be tolerant for a minute, but she's all over the place.

 

Fluttershy is easily pressured and will be tolerant to a greater extent than the rest.

Fluttershy is the most tolerant

Fluttershy, she has in many cases gone out of her way to see the good in others. She was the only one of the mane 6 to give Discord a chance which says quite a bit though in some cases this can push her a bit toward pushover territory. I think Twilight takes second because of her rational side, although she did eventually join the others in being paranoid about Zecora she did act as a very good voice of reason at first in that episode. She also suggested that Pinkie Pie might have been angry with Gilda because she was jealous of her which was obvious but many fans seem to easily forget. Applejack is not far behind from Twilight, her stubborn nature dosen't make her intolerant at least not most of the time although it has on some occasions fed into her intolerant side. Applejack has been shown to be very warm and friendly with her giving Twilight the best welcome to Ponyville by treating her almost like family. She dosen't care about class or image she just sees ponies as ponies.
