Pinkie as Mileena works very well.  But Fluttershy as Scorpion...or any Mortal Kombat fighter...doesn't.  Most of the time.

I think Fluttershy as Scorpion would be pretty accurate, same thing with Pinkie Pie, but who else besides me can imagine Apple Jack as Kung Lao?

Rainbow as Johnny Cage (The self perceived awesome-ness/ego)

AJ as Scorpion (Strong, loyal to family/friends/clan, good with lasso)

Rarity as Kitana (This was the toughest one IMO, but I went with Kitana because Rarity does "so love a functional accessory"... she'd love the fans)

Twilight as Quan Chi (goes without saying I think)

 

and Fluttershy as Nightwolf (Spirits, animals, prefers to avoid combat, blah blah blah)

That's the guy. Most powerful sorcerer in Netherrealm. I considered Ermac, but he just didn't seem "magical" enough.
