Some people have said this already, but when Chrysalis surrounded Twilight with those glowing green flames, I thought she was sending her to some evil Hell or something o.o

And then we have the scene in Hurricane Fluttershy where all those eyes are surrounding her.

None, but I think the closest you can get to being remotely creepy are Scootaloo's dreams of the Iron Mare. I actually held my breath for a few moments when she was running through the woods.

Not (officially) canon, but Silly Filly Studios' (Double Rainboom, Snowdrop, etc.) newest big project's (Fall Of The Empire) trailer has Celestia and Luna doing pretty badly against a suddenly talkative Sombra (The crowner's when he uses his fear-o-vision on Celestia to make her hallucinate about NMM.). Very much the MLP: FIM equivalent of Revenge Of The Sith, just minus bad Hayden-Christensen-like acting.

The scariest moment that I remember from the show, would have to be from Lesson Zero. Twilight losing all of her sanity, is pretty scary.
