Considering that this topic seems to be discussing the comics, I have moved it over to Comics & Books within the Sugarcube Corner . 

 

As for what you are searching for, could it be as Silver Swift suggested, the Siege of the Crystal Empire? Or perhaps you might be talking about Fiendship is magic, which are separate comics for each major villain?

Friendship is magic get the volume set, it has all the back stories to all the villains it is really good you can get it on Amazon too.

Sounds like Seige of the Crystal Empire, though the only major villains are Chrysalis and Sombra. It also had Flim-Flam, Iron Will and Lightning Dust but they're treated like hot garbage and are pretty much thrown out and ignored entirely in the 3rd/4th comic
