Well, there are many nice crossovers pictures/ideas I like regarding the ponies but as far as crossovers most faithful to the nature of the show...

 

 

Animal Crossing? or Pony Crossing?  I feel as though this would not only be an adorable crossover but a fun one as well! It could be kind of a remake of Ponyville with all of the ponies/characters in the show as available villagers.  Each that you can interact and form bonds with.
