where is the Guverment

With all the strange things that has been going on in and around the school, why have no government body been sent to investigate this? How can an entire school have kept this a secret? also in Mirror Magic it is in public, and we see some filming it, still nothing. what is going on here?

I'd say the government simply doesn't know about it. The Rainbooms are a performance group that have received some publicity, so their performances are more widely viewed than them saving the day and if you weren't a direct witness, they may be seen as nothing more than special effects. The student body and school faculty have just accepted that this is how things are. When people discover magic, they don't share it, they use it to their advantage, and if you stand to get in their way then they might do something to or do away with you, so out of fear for what might happen or even for just sounding crazy and ruining your reputation, no one reports the magic to the authorities. Principal Celestia's job is to run the school and maintain a safe learning environment. It could be argued that she's putting the students at risk by not reporting on magic activity, but it might be a better decision to trust Sunset Shimmer and the human main 6 to do their thing if it means keeping the school open, not having the national guard show up, and students locked away for magical abilities and interrogation.

Exactly what I was thinking would happen if the authorities and Government knew about the schools magic. I bet they would haul the human mane six away to some top-secret military base where they would run tests and stuff on them to try to "Extract" their magic, using it to try to develop new weapons and enhanced soldiers. 

Personally I think it's probably a good thing that the authorities and government doesn't know about the school's magical students

If the magical incidents have been small enough and not garnered much in the way of attention, the government wouldn't investigate as they wouldn't know any better. Or, the government could view such incidents as nothing but special effects and people saying otherwise would be declared crazy or something.

Another aspect is to assume the government knows but is taking their time. This could be collecting evidence to get the required permission to do something.

The government could either be aware of the kind of power that's behind Equestrian magic or not.

If it is, then it could either be choosing to let it exist because the magic is largely used to fight crime and prevent disasters, making their jobs easier, or they could be studying it from afar, hoping to figure out a way to harness it into a new magic-based class of weapons that the military can use. As we've seen from the EQG movies, Equestrian magic is very powerful and, if it falls into the wrong hands, can be used to cause massive damage and even rip open portals between the two worlds.
