Big Jim Miller (Series Director fer MLP) Mentioned on Twitter (Via EQD) the show & the comics are seperate canon.

Correction: He said the show and comic will remain separate as in the comics will never be mentioned in the actual show. He said nothing about them being canon. Hasbro, McCarthy, Price and Cook have already confirmed them as canon. It's like Equestria Girls, It's canon but it won't effect what happens on the actual show (and for good reason, as anyone not following the comics would be completely lost should an event from the comics effect an episode on the show). The Tweet was later clarified that "Separate Canon" was not what he meant (though he did say that he feels that the show's canon hasn't been solid since season 2).

When did McCarthy say they're are canon?

 

And Price went on to later say they are canon if the reader wishes them to be.
