There are any number of Twilights who exist in any number of parallel universes.  Just ship the Twilight in one universe with Luna, and ship the Twilight from a different universe with Sunset.  Problem solved.

Honestly, ship whichever pairing you want. It's possible to support multiple ships with the same character, it even has its own term: 'launcher of a thousand ships' in reference to Helen of Troy, I think. TV Tropes has the full article on it.

 

Anyway, if polygamy is your problem, just use one pairing per fic. For instance, I ship SunLight, AppleDash, and TwiDash. While SunLight and AppleDash can coexist easily, TwiDash can't be paired with either so I'd simply write a fic centered on one pairing, and then write another one featuring the other. The same goes for reading them, by the way. It's the same thing with the Pokemon fandom, where I'm essentially fine with any Ash/main girl pairing (even though my favorite will always be AdvanceShipping)

 

Part of the fun of shipping is its versatility, and its ability to entirely ignore canon if you so prefer. Any ship (even crack ones) can work when written well, so don't worry about how canon it is, or even if the characters have ever met. Hell, I think a talented writer could even pull off Star Swirl/Gummy.

That sounds like the best solution. But I shouldn't be so worried about doing something "wrong" since I don't worry about it while playing Twilight Sparkle's Secret Shipfic Folder. At a brony meetup on Sunday, I shipped Mr. Cake with Pumpkin cake, then I shipped Twilight with her dad, then somebody else shipped her with her mom, and then I shipped her with Shining Armor. It was hilarious. XD I also won. I've played that game three or four times and I've won every time.

I do like TwiLuna, but the best ship for Twilight is with Rainbow Dash and i'm going to plead my case!

1) They have a lot of screen time together, and seem to hang out often. There is so much TwiDash in seasons 4 & 5 it isn't even funny! 

2) The "Jock and the Nerd". Twilight, the nerd, got Rainbow Dash into books. Rainbow Dash taught Twilight to fly. Imagine all the time they spent together/will spend together. I think it'd be really important for Rainbow to be with somebody who could fly, and Twilight can! Also, remember when they totally nerded out over Daring Do? C'mon. It's adorable. Twilight bring out the inner Nerd Dash.
3) When Twilight got her wings, Rainbow immediately hugged her and was clearly ecstatic over it! 

Okay but like, really. They are the kind of opposites that have things in common to balance it out, hence making an exciting but not overbearing relationship!

That's something that never occurred to me. Assuming that Twilight is an ISTJ and Rainbow Dash is an ESTP, Isabel Briggs-Meyer would say they're compatible. But that's not a ship I want to support. Unless it somehow became canon, but I doubt we'll be seeing lesbian relationships in MLP anytime soon. Unless this is the last season. In one episode of the last season of Good Luck Charlie there was a lesbian couple. I assume they waited until the last season so they wouldn't lose viewers before they were ready to end the show.
