Well here goes and I actually got this idea when I was seeing a funny Youtube video of Rainbow Dash and Zephyr being shipped.

I agree. There have been too many hints at this, though am not comepletely sure due to the dark nature of it, since it is shown subtly that theybhad died and not just move out, which would not make sense anyway.
