I always bought MLP merch on places like Redbubble, but what are some other websites that I can get merch from? ( Specifically Tree Hugger and possibly other side characters ) I always wanted my own MLP plushies and I always see them around, but I'm never able to figure out where they are bought.

You could always try somewhere like etsy if you're in the market for custom plushies and such. Thetenuse to be a couple of people who took comms for plushies here on the site but I don't think they're active anymore.
