I'm torn between The Boss, because of her character, and The Sorrow, because of his abilities and Nightmare Fuel.

The Boss, she was a hero who had to pretend to be a traitor in order to prevent a nuclear war.

The Boss was really the only one I truly cared about. Still I liked The Sorrow for the scare factor

The End, for the variety of ways you can kill him- Snipe before you first see him, old age if you set your system clock ahead a week after saving and entering the fight, or actually fighting him... one of Kojima's best ideas for a boss ever.

Definitely not The Sorrow though... I killed too many guys, so long trek was long.

Both were epic fights (all fights were epic).

I'm going to have to go with The Boss as well, because she was pretty much the one that made the entirety of the timeline happen because as Big Boss's mentor and Ocelot's mother she's the one that started it all.

 

She's also freakin' awesome.
