Why is it always the cutesy and often aimed at kids fictional media that always has some seriously creepy undertones and themes? (some of which could easily compete with horror fiction). Heck, I think even MLP has its creepy moments.

It's because you don't expect it and it takes you by surprise. The perfect juxtaposition exists between the expected innocence of the media and the sudden shift in tone of said media, it messes with you and you feel unsettled. Also, keep in mind that animation as a medium allows for more creative expression overall.
Personally, I love that scene from Baby Cakes, but I'm a fan of anything horror. So... yeah.

@Prospekt Oh, yeah, I remember that one. Haven't actually played the game but I remember this music so well.
Nintendo is so good at adding things like this to their games!
