Cell from Dragon Ball Z. Not only is he my favorite DBZ villain, but also my favorite DBZ character overall. I just love how cool, creepy, interesting and complete badass he is. All three forms are awesome, Dameon Clarke did a fantastic job voicing him and Cell is always fun to play as in DBZ games (mostly due to how ridiculously powerful you get).

 

 

And his death is the anime villain death to end all anime villain deaths.

L and Light.  Since you can't technically tell who's the good guy.  Probably L, though.   Oh, also Medusa from Soul Eater was pretty swingin'.  Crona too, but he wasn't a bad guy forever.
