Fluttershy - Illegally keeping endangered species.

Rainbow Dash - drunk driving or speeding

Rarity - she is pretty straight laced I think, but she might fall afoul of tax offences as a business pony or identity theft of Crackle  

Pinkie Pie - breach of the peace for sure

Applejack - false imprisonment (of sheep)

All the Mane 6 can be got for wildlife offences for releasing parasprites on Ponyville and another city.

Twilight Sparkle: brainwashing the entire town, causing fights between the ponies, resulting in lots of injuries.

Rainbow Dash: Injuring/killing someone by crashing into them.

Fluttershy: theft/kidnapping of Celestia's pet

Applejack: Putting multiple ponies in the hospital because of food poisoning due to preparing food in a very unhygienic manner.

Rarity: Tax evasion

Pinkie Pie:  Either together with Applejack or putting someone she just met in a hospital or killing them by covering them in cake batter or some other food and it turned out that the pony was severely allergic to it.
